Job referrals okay to directly contact HR?

A friend recommended me to a job at their company that I applied through the company's ATS system with a referral contact and also suggested e-mailing the director of HR as well.

Is this acceptable to bypass the ATS and go straight to the top? Or would it be better for my friend to send an e-mail to the director of HR since a colleague relationship already exists between them?
