Applying to different job in same company

I work for a very large corporation as a full time contractor. Been there over 2 years now, and due to budget reasons I have not been offered a full time position for the company (which would include better pay and benefits)

I want to apply to a position in a different department. Do I let my boss know? Despite the refusal to bring me on full time I handle a lot of work that will really put stress on my team until they find a replacement. Also, should I just apply through the website or should I try and find out who the department leader is and reach out directly?

Any help would be appreciated!
