ATS Resume Scanners, do they scan the uploaded resume or the information companies ask you to re-enter your resume information on their website?

So I am job searching and learning about the ever tricky word of ATS resume scanners. One of my main questions is do the scanners scan the actual resume you upload in PDF form or do they scan the part where many job applications websites ask you to put in your information again on their website?

I am having a hard time getting call backs and it is frustrating. I am to assume say for example in the work I am applying for is in advocacy for HIV+ individuals, the term HIV+ may not be picked up by the ATS resume scanner but the term HIV/AIDS would? Is that how ATS scanners work?
