Did I Screw Myself Out of a Position to Avoid Getting Caught in a Lie?

I have a Master's degree and to avoid being deemed overqualified I often leave it off my resume unless one is required. Of course, in the past I accidentally let it slip that I have one which prompted the interviewer to get on my case as to why it was not on my resume. I did not get the job.

Flash forward to two weeks ago when I applied to 2 different positions at the same company. Job #1, the position I wanted more, required a Master's degree while Job #2 did not. Naturally, I applied to both using 2 different resumes. Unbeknownst to me, both went to the same HR manager.

I found this out the hard way the other day while interviewing for Job #2 (they were still taking applications for Job #1). Toward the end of the interview, the HR manager noticed that I had applied to Job #1 as well and asked if I would like to be considered for both positions. I replied that I would. The manager reviewed Job #1's posting and said "Job #1 appears to require a Master's degree so unfortunately I'm going to have to withdraw your application. But I will send your resume to the manager of Job #2. Is that alright?" And through gritted teeth I said that would be fine.

So in order to prevent that from happening again, what should I do in the future? Should I have said something in that moment? Should I stop leaving the Master's degree out?
